A friend of mine is currently enrolled in a less-than-good SEP IRA. Is it possible to roll this over into a more investor-friendly custodian such as Vanguard while my friend is still employed?

Yes.

SEP IRA's, unlike other employer sponsored retirement plans, become the full property of the employee once the employer's contribution has been made, which the employee may transfer to another SEP IRA or to their traditional IRA at any time.
